This is intended behavior. Beyond this point the Knight subclass ability's damage reduction shield gets stronger with higher power rank.

Unless I'm missing something here (there's not a whole lot of info to work with as to why this is expected), this isn't a bug. Most, if not all, abilities from normal play turn off when you switch modes in delves, due to the way geode mode uses the energy bar.

The droprates for this fragment appear to be working as intended with the dragon day and patron bonuses. I was able to verify getting the expected amounts from those effects in a testing environment, I think your experience here is randomness at work.

These badges are specifically for upgrading Stellar gems, and not Crystal. It is not expected that upgrading Crystal gems would increment a badge that is tracking whether you've upgraded Stellar gems.

All classes get regen in this way in geode now, but it is intended that Pirate Captain and Lunar Lancer do not get it this way in Delves.
