With the new Trove patch released on June 23rd 2015 a new directory structure went into the game and with it the method for installing mods changed completely.
We were provided "override" folders to place our modified files into. This override folder is created as a sub-directory and must be manually created for each folder mod files are placed into.
For this new change, any files that went into the "Live\ui\" folder now go into the "Live\ui\override\" folder.
More examples of the new file structure:
Live\particles\VFX\Particles\override
Live\blueprints\override
A new modloader has been released that automatically handles this operation. It automatically sorts files into "override" for you, allowing older mods to work as well. Older modloaders are now obsolete in that they do not remove files, they can only place them.

To setup Trove Toolbox you set the Location Manager to the Live folder found inside the Trove install location. The following are the default locations.
Steam
C:\Program Files (x86)\Steam\steamapps\common\Trove\Games\Trove\Live
Glyph
C:\Program Files (x86)\Glyph\Games\Trove\Live
OS X instructions for Trove Toolbox will be added once an alpha version is released of the Mod Loader.
Q: How do I manually delete mods?
A: Empty the contents of all the "override" folders. You may search for "*override* in Windows to easily track them down.
Q: Trove Toolbox doesn't work. What should I try first?
A: Install .Net, found at the bottom of this post.
Q: Can people in game see the mod I am using?
A: No, people in game cannot see mods you use.
Q: The mod I want to use replaces something I don't currently own. Is there a way to change what it replaces?
A: Depending on what it is, you could try the Mod Converter program made by Curtharv
Q: How do I use this ModLoader with the Steam version of the game?
A: Use "Set Installation Path" and set it toCode:C:\Program Files (x86)\Steam\steamapps\common\Trove\Games\Trove\Live
